Project Title: Applying Artificial Intelligence Tools for Genetic Diagnosis of Neurodevelopmental Disorders BASIS Advisor: Regina Ponder Internship Location: University of Arizona College of Medicine in Phoenix Onsite Mentor: Dr. Isabelle Schrauwen |
Project Abstract
In recent years, artificial intelligence tools have become prevalent across several fields, including neuroscience. As reported cases of neurodevelopmental diseases have increased, the expanding body of literature on these conditions has contributed to a deeper understanding of their diagnosis and treatment. For instance, AI tools such as MARRVEL and ClinPrior are capable of playing a central role in determining the genetic bases of neurological disorders. MARRVEL is an artificial intelligence system designed to identify the genetic causes of disorders. The classification model derives information from multiple genetic databases. Trained on over 3.5 million genetic variants from thousands of diagnosed cases, MARRVEL’s unique features make it an effective tool in discovering molecular diagnoses. ClinPrior, on the other hand, is a data analysis tool that uses an interactome-based prioritization approach to rank candidate causal genetic variants based on a patient’s phenotype; in other words, ClinPrior matches phenotypic information with possible genetic diagnoses via a multi-layered evaluation method. Through this processing sequence, ClinPrior ultimately maximizes the diagnostic yield for rare genetic conditions. In this project, based in the Schrauwen lab at the University of Arizona College of Medicine in Phoenix, I aim to analyze results files from both MARRVEL and ClinPrior. As I search for the genetic diagnoses for the neurodevelopmental disease cases I encounter, I look forward to deepening my knowledge of neuroscience, genetics, and data analysis. Week 11: Acknowledgements, Closing Remarks
Hi Everyone! As you already know by now, the senior project journey is coming to a close. Over this past week, I spent time making some final edits to my project. Earlier this week, I reviewed my final presentation with Dr. Schrauwen, incorporating her suggestions into my slideshow. I also rehearsed with Dr. Ponder, and... Read More
Week 10: Analyzing Results, Final Steps
Hi Everyone! This week, I focused on analyzing results from the ClinPrior gene catalog, preparing my final presentation, and creating my final product. Final Presentation Preparation (+Additional Analysis) Although my rehearsal with Dr. Ponder and Ms. Bennett went well, there were a couple of findings that I still need to add to the presentation. For... Read More
Week 9 Updates: ClinPrior Results, Presentation Preparation
Hi Everyone! This week, I have some important updates. The ClinPrior catalog is finally complete! It contains information on 44 Finnish individuals affected by a neurodevelopmental disorder. The document focuses primarily on the top 10 genes from each individual that were ranked as highly deleterious by the ClinPrior system. I have noticed some patterns across... Read More
Week 8 Updates: Gene Catalogue and Final Product Preparation
Hi everyone! This week, I went hybrid: I spent one day at the lab and one day working remotely. So far, I have catalogued 23 cases, and I hope to finish at least 30 by the end of this week. In addition, I have made some changes in what I am putting in the gene... Read More
Week 7 Updates: ClinPrior and Translational Neurosciences Seminar
Hi Everyone! This week, I have some interesting updates on how my project is progressing. So far, I have cataloged eleven families’ ClinPrior results, and I have noticed some interesting patterns. Other than organizing my own observations, I also attended a seminar hosted by the Translational Neurosciences department. ClinPrior Updates Similar to previous weeks, I spent... Read More
Week 6 Updates: ClinPrior Candidates and Cognition Lecture
Hi Everyone! This week introduced me to a plethora of new information. From finding candidate gene variants with ClinPrior to listening to a lecture on cognition and aging, what I learned this week has brought me closer to answering my original research question. AI Tools At this point, the Schrauwen laboratory sees little hope for... Read More
Week 5 Updates: ClinPrior
Hi Everyone! This week, I finally set foot in the lab once again after a couple weeks of remote work. I’m so excited to be revisiting my site placement in person, and I have some interesting developments from this week. I enjoy being part of the lab environment. It is easier to complete work and... Week 4
Hi Everyone! Although I have some updates on my project, my progress is a bit slower than I expected. My work remains online, and my main priority for this week has been trying to interpret the findings presented by Clinprior and MARRVEL. Similar to last week, I have had some difficulties interpreting results. Data Set... Read More
Week 3 Update
Hello everyone! My work for this week looked quite different from prior weeks. With the senior trip taking place from Monday until Wednesday, I was not able to finish as much work as I would have liked. Additionally, my project underwent a couple of significant changes since my last post. Since my site advisor, Dr.... Read More
Week 2: Slight Change of Plans
Hello Everyone! This week, I gained a clearer understanding of what my project is about, as well as what my responsibilities will be for the next few weeks. Although my research still involves data analysis in the genetic diagnoses of neurodevelopmental conditions, the exact data analysis models I will be using differ from what I originally... Read More
Week 1: How to Read a Genetic Sequencing Test Report
Hello everyone! This week, I have been reviewing some supplementary material related to genetics. I completed a course on human genetic variation last November, and I spent some time yesterday looking over the content of that course once again. The articles, videos, and lessons I have viewed provide a comprehensive overview of essential tests and... Read More
Introduction
Hello everyone! My name is Caitlin Estrada, and I am a senior at BASIS Phoenix. My senior project is focused on investigating the genetic causes of Neurodevelopmental diseases using data analysis. As someone who has always been interested in how the human mind works, I am extremely excited for this opportunity to conduct research on... Read More
